Replacing Aluminium roofing with Rubber

We bought a triple E Regency we knew we needed to replace the roof, and some of the decking, unfortunately, I did not realize the original roof was aluminum with so much rubber painted on it I thought it was rubber. How hard is it to strip the aluminum to repair the roof decking and then add the rubber.
 
I've not done it, but it shouldn't be too difficult. The aluminum is in sheets that will be fastened along the edges - I don't know of any manufacturer that glues it down.

I would replace with TPO or fiberglass sheets rather than EPDM rubber. Both are far superior to rubber and the labor is the same.
