Black mold. EPDM rubber roofing has deep pores that fill with chalky dirt and both green and black molds thrives in it.  Wash the roof with a detergent and strong bleach solution, using a medium bristle brush to work the dirt out of the pores. Be careful to rinse well and thoroughly, because the chalky/dirty/moldy gunk that runs down the sides while washing can be difficult to remove if allowed to dry on the sidewalls.

The best thing I've found for removing black streaks is Awesome Orange from the Dollar Store.  Black streak Remover works half as well and will burn your skin so you have to wear gloves.  I've used it on my TPO roof too.

The best thing I have used to remove black streaks is 97% rubbing alcohol on a cotton cloth. Quick, easy, and no rubbing. Just wipe it on, wipe it off. Hasn't hurt the siding of finish on either one of my RV's.
