Hi everyone I'm new here so recently came up north to open my trailer and connected the batteries wrong ....duh anyways put them the right way but when I connect my genny the batteries aren't charging looked at the fuse panel and it said if batteries are connected wrong fuse will blow and a 40 amp fuse did is this why the genny isnt charging the batteries

Of course.  Connect battery properly and replace fuse(s).

Is this a trick question?
 
Your genny doesn't charge the batteries by itself.  The converter/charger does that, using the 120v power from the genset or shore cord.  So yes, if you blew the reverse polarity protection fuses (there are two of them), you won't get any charging, whether using shore power or genset.
