Switching from 2 12 volts to 2 6 volt wiring

I have watched the videos and it seems like i have a few more wires any help would be great

Yes you do have a few more wires.

Divide the wires into three groups
one. Wires connected to the NEGATIVE terminal of a battery that run off to who knows where
2 Wires connected to the POSITIVE terminal that run off to who knows were

3 Wires that connect battery to battery (You have just two of these)

Now:

(1)-{6Volt}+jumper-{6Volt}+(2)

All the first group connect to 1
All the second to 2
and I'd use BOTH jumpers in parallel at Jumper.
 
Using John's 1/2/3 groups where ones are the negatives, twos are the positives and threes are the jumpers, I have labelled your existing setup, and how you'd wire your new setup. Not sure if you need both jumpers (3A and 3B)  in parallel but certainly can't hurt.

Before you disconnect anything I would suggest putting masking tape labels on each cable so you don't lose track of where they go.

If it gets a bit tight getting all of those lugs on the studs, you could also make the jumpers using the posts with some clamps too. That would give you a little more room to tighten the nut.
