I had a leak which was worse than I thought; I don't think it was so bad, it was that I did not notice because I had a rug covering said carpet.  I did not find until maybe a week later.  I have dried it and and have attempted to clean it. but I think there's mold under there.  I want to rip it out an replace it with some kind of vinyl floor, but I cannot pull it all out since it goes underneath beds.  Can I just cut out the portion that is mouldy?

Yes.  Use a new blade in a utility (razor) knife and cut along the edges of the cabinets and wall where needed. Change blades frequently if you have to do very much of it - there is a huge difference with a really sharp blade.

Expect lots of staples too.

I thought it was going to be a straight rectangle but it is not so symmetrical.  I may try using a rug doctor first.
