Did you replace the AUX Switch or the Battery Isolation Solenoid? If the solenoid was bad, the battery wouldn't charge and the Switch wouldn't do anything. The switch just activates the solenoid. The ignition activates the solenoid while the engine is operating.

It sounds like delamination. If it is just a couple of spots you may be able to inject an adhesive to repair it. It probably is not very attractive, but probably doesn't compromise the roof.
