First, I appreciate all of the knowledge and help everyone here provides. I have been reading this forum for a while now.

I recently bought a 2002 Layton Skyline 255 28' 5th wheel. There are some pipes that have covers on top of them, not sure if they are vents or what. One of them is missing the cover and I am sure that is not a good thing and water is just pooring inside of wherever that goes.

What is this pipe and how do I get a new cover for it? Any help is appreciated, thanks.

Here is a photo of the one missing the cover.

Here is another one up there that has the cover.

Welcome to the forum.
That is a vent pipe for one of your tanks. These covers are available at pretty much any RV store or you can get a universal one on Amazon. You should cover the hole with something in the mean time. Water could go round the outside of the pipe and into your RV. For now just put a tin can over it or if your not going to use the RV for a while, just tape a piece of plastic over it like a baggie.

Also, seeing that you’ll be on the rooftop is a good time to check all the caulking on everything up there. This inspection should be done annually.

Is there a preferred replacement caulk to use? I will also pick some of that up when I go to campingworld to get the vent cover today.

Dicor or Geocel self leveling. Get some blue masking tape also, so it kinda control the mess, I am appalled at what people will do on a roof where you cannot see it. Also get a tube of no sag version of the caulk for places where you don't want it to run everywhere. All of this is available at Amazon.

Do NOT use silicone or RTV like you get at Home Depot. Lowes, etc.

Amazon has vents that look identical to those.

IMHO that looks more like a mushroom vent. They are used to let moist air out of the air space between your ceiling and roof. All of the tank vents I've seen are a simple piece of PVC pipe with a flange to seal the area around it.
If you zoom in on the 1st picture you can see the black ABS pipe which most likely goes down to a tank. I never saw a vent like you describe to vent the space between the ceiling and the roof.

Thanks so much guys. I actually found a spot where water is getting in. I will pick up some of the dicor self leveling.

Do i peel out all the old black caulking before putting down the new?

I am assuming you need to peel up the old, but want to verify before I get started.
